Il film non è una origin story e, infatti, vede Bruce Wayne vestire già da tempo il mantello di Batman, che vigila sulla città di Gotham City da due anni. In questo periodo il supereroe ha già affrontato diversi criminali, ma è giunto per lui il momento di discendere nelle oscure profondità della città e scontrarsi questa volta con un nemico tanto astuto quanto temibile.
Gotham City è in mano alla corruzione, che dilaga tra le più alte cariche della città, dove Batman sembra esser l'unico che cerchi di garantire giustizia. È per questo che Bruce Wayne deve essere cauto e non fidarsi facilmente, ma dalla sua parte ha sempre il fidatissimo Alfred (Andy Serkis) e può contare anche sul tenente James Gordon (Jeffrey Wright).
Il vigilante, però, non immagina che il nuovo killer, L'Enigmista (Paul Dano), che semina il terrore a Gotham con indovinelli e inganni, conosce la sua identità, tanto da spargere qua e là indizi ed enigmi proprio sulla famiglia Wayne. Indagando su di lui nei bassifondi, Batman si imbatte in una serie di personaggi, come l'affascinante Catwoman (Zoë Kravitz), Il Pinguino (Colin Farrell) e il boss del crimine Carmine Falcone (John Turturro). Le indagini che condurrà, però, lo porteranno a scoprire qualcosa che ha sempre ignorato sulla sua famiglia e per sconfiggere il male e avere finalmente vendetta, questa volta l'Uomo Pipistrello dovrà stringere nuove alleanze.
